I have never noticed before, but I noticed that iTunes now shows my Cydia APPs on my phone when it is connected to iTunes. Has iTunes always done this or is this something new?

Of course it does not show the APPs in iTunes when the phone is not connect

Always. The screen you show allows you to move the icons from screen to screen more easily than you can do it on the phone. Whatever is on your phone appears there.

I probably just noticed because I changed my Safari icon to look like a FF icon.

One thing it does not show is the five icons in the dock and the wallpaper used

wallpaper is a separate matter. this is just the layout of the apps on each screen. This has been there for at least two years although it did get moved in the itunes screens at one point. i had problems finding it then.
