Yes, sd channels are upconverted to the HD outputs. They are output at whatever setting you have the receiver set to. If you want it at 480i or 480p, you have to change them yourself in the HD setup screen.
Actually it looks worse with the simple upconversion done by the 622/211. If it doesn't look good to you, be sure to try not upconverting past 480p. Try 480i/480p and see if it looks better than 720p/1080i.
I actually think the tv I have does a much better job with sd than the 622 does. My Toshiba makes the 480p signal look much better upconverted to 720p or 1080i.
In most cases, the TV will have to do some conversions to fit the image on the screen. This includes aspect ratio, as well as resolution.
As a result, the least number of conversions, the better, so in theory, it probably will look best if the 622 does no conversions. (Same is true of DVD players.) If the signal is transferred to the TV over HDMI (digital), this is also better because the TV will not have to use its A/D converter.
So, when shopping for an HDTV, the quality of the scaler (converter) is important.

There has been statements from E* that they are working on adding native pass through (try searching for "native" in the thread title).
However, note that in order to fit all the channels that people want onto the limited bandwidth available, E* use some non-standard resolutions.
Although I am outside of my technical knowledge here, my guess is that some, if not most TV's scalers cannot handle those non-standard resolutions, and so the 622's internal processing is necessary in order to return the image to a standard 720p or 1080i resolution.
So, the best case might still be for the 622 to scale, send through HDMI, and have the TV's scaler do nothing - eliminating extra conversions.

I get a better sd picture letting the Toshiba tv upconvert the picture to 1080i or even 720p . I put the 622 to 480p and then the tv will upconvert from there to what ever I set it for. I don't have to change my hdmi to dvi at all to see this either. I just wish that Dish would allow us to set the sd standard to say 480p then the hd to 1080i or 720p. Then my tv would do the upconverting for sd instead of the 622.
SD is not 480p, it is 480i . So, if you set the 622 to "480p", then the 622 is deinterlacing the picture. Deinterlacing can be just as difficult to get right, as upconverting. You may get better results setting the 622 to 480i, instead of 480p - if your Toshiba TV has a good deinterlacing chip (and their DVD players do have a fairly good one).
The hdmi cable will not let me do 480i . IT will only let me do 480p and from there it will change the picture to either 1080i or 520p. The picture will go black when I change the settings, so I know it is upcoverting over the hdmi, or at least it seems to be changing the picture to me. When I set the 622 to 480i it goes completely black. I can also change the aspect ratio with the tv remote in 480p with the 622.
