I use a roof top antenna for my locals, but run it through the Dish receiver for convenience. Two locals are no longer available due to no signal when used with the Dish. I can view them just fine using the antenna directly connected to the TV tuner. What gives with that?

The signal to those two stations is probably lower than the DISH receiver is programmed to recognize. The receivers used to work just fine at a signal of 60 but now they want to see something over 70.

Other than a few stragglers, that's been over almost a year now, hasn't it?
Yes, but I'm still finding Dish receivers that haven't been rescanned because they didn't realize they were missing OTA channels. There were various transition announcements by stations that said cable and satellite subscribers didn't need to rescan because the provider would manage the switch. They didn't realize that only applied to the satellite provided locals, not the OTA locals. I've seen it often enough that I thought it was worth a mention just in case.

I had a similar problem once. I noticed that some of the coax cables were RG59 but when I swapped those cables for RG6 cables the signals came in perfectly. I’m wondering if that’s your situation as well?

In January of 2021 for Columbus Ohio locals you had to rescan because of the switch to ATSC 3 that moved alot of channels and sub channels around..
There will always be reasons to rescan, but a mass repack isn't likely to be one of them until the next time spectrum is sold off.
