Started having this issue the past week or so, where I am losing the link between the living room hopper and the joey in the kids room (beroom hopper seems fine, but its mostly isolated in use anyway so it would be less noticeable).

Basically, most evenings lately, the joey, while watching a live tuner or recorded program, will just go to a black screen, and will not link with the hopper. I generally have to reset either the hopper or joey (or both). Occasionally I can simply reset the network from the Hopper and that will clear it up.

Any ideas on what might be causing this? On an otherwise fantastic DVR system, this is becoming more and more of an annoyance.

For me, it was a network issue. When I had both hoppers connected to my router, I had problems similar to yours and worse. I unplugged one hopper from the internet and haven't had any trouble since.
