Will it work if use USB Qbox II DVB-S2 with Dish 1000 pluse(110 118.7 119 128) w/ 44 switch to get the DN HD channels?

Sure you'll be able to get them but you won't be able to watch them since they are scrambled/encrypted.

With that in mind, I've been thinking about getting a Qbox2 S2 usb box and wondered if it actually worked with S2 and had 64 bit drivers.

Low and behold it does have 64 bit drivers. Specs/driver available at the manufacturer's site:
